Should I delete everything in quarantine before or after I toggle system restore?

Do what the R&R specifies that you do, and that is BEFORE toggling system restore. It is a step that is part of the "house cleaning" and you should not toggle system restore until we declare your machine free of malware. ;)

I couldn't finish the cleaning procedure in one day so I stopped for a day or two and was going to start again. When I had started Combofix found a rootkit and restarted the pc and Avira quarantined a trojan, which I'm assuming was the rootkit. When I was about to scan again the same type of trojan was found in system restore and Avira quarantined it again. I know the precedure stated not to run any of the scans again, but should I start again or just continue?
