Microsoft Security Essentials thinks it hasn't run.

    I have MSE configured to perform a full scan every day - which it does.

    However, at some time on most days the icon in the system tray changes from its normal green to orange and it tells me, when I open it up, that I haven't run a scan .. for a while, etc.

    Why does this happen?

    If you run CCleaner, then go to the Applications tab and uncheck 'MS AntiMalware'.
