   My power supply has 4 PCIE rails 12V2 12V3 12V4 12V4 which two should I use for my 8800GTX card for better performance does it matter?

   Shouldn't matter. Since they are all 12V's. But, doesn't the 8800 GTX require 2? So, I'd use 12V1 and 12V2.
   
   I'm assuming this is a mistate [12V2 12V3 12V4 12V4] since you list 2 12V4's.
