Need help with virus + rootkit removal

Well i just got rid of some nasty viruses and a rootkit.. but some problems still persist:

I got pop-ups in IE6 (and i don't use, i use FF)
I can't enabled windows update.
And Spybot keeps blocking BHO's from trying to add themselves to the registry.

other than that everything is cool.
