So i did virus removal got all viruses off and then had to reinput the registry. After i did that i restarted the computer and then it said that the boot order was changed and i had to go manual change the boot order so it would boot. Now when i start the computer it says these two things:

"Windows cannot find 'C:\WINDOWS\system32\msqnqh.exe'. Make sure you typed the name correctly, and then try again. To search for file, click the start button and then click search"

"Could not load or run 'C:\WINDOWS\system32\msqnqh.exe' specified in the registry. Make sure the file exists on your computer or remove the reference to it in the registry."

Will these effect the computers performance and what can i do to fix them?

Those can be "good" messages being that they're referencing files that are no longer on your system. It is just that the malware removal process that you have done did not quite remove all traces.

You could use the program HijackThis! and remove those startup entries.
