I am having trouble running programs as an administrator from the side menu! What might be the problem?

Not sure what you mean by the "side menu". Could you please clarify your meaning? Also explain what the "trouble" is exactly and what you are trying to do and run.

Why do you think this is a malware problem? What other problems are you having?

You need to run our cleaning process if you want to verify whether you are having malware problems or not.

Malwarebytes is Clean! I mean the drop menu that appears when you right click and the option from the menu appears run as administrator!

Ah. That is more clear. Right click context menu and Run As Administrator. I will move this to the Software Forum as you don't appear to be having malware problems ( but you never attach all the logs we asked for ). This is more likely a corruption within the registry entries for right click context menus.

It only happens to my desktop shortcuts, all other apps can be ran as a administrator!

    Can you try the following?

    LNK default download

Doubleclick on the .reg file inside, allow it to Merge into registry. Reboot PC if it was successful.

See if you have the same issue.

    Got something we can try:

    http://majorgeeks.com/FixWin_d6302.html
    Download this
    Open FixWin v 1.2.exe
Click Windows Media on the left hand side of the program
4th Item down: "Media files associated with Windows Media Player are missing right click Context menu
Select Fix for this item only
    Program usually requires a reboot.
    Please do so

If that doesn't solve your problem,
    Try
    Additional Fixes tab
Fix corrupted Desktop Icons. Clear and rebuild... []
    Fix

Why would you need to run desktop shortcuts as administrator?

Ye, probably don't have permissions to those short cuts. Did you create those shortcuts as your account, or were they created by a different account?
