I have a problem with Windows 7 where at some point it will start moving and clicking on its own. Its also basically imposible to do anything else, even shutdown correctly because its constantly moving and clicking and you can not manage to click in a particular place.

I reinstalled windows 7 and the problem appeared after the first updates where done. Second time I deleted all the partitions on the hard drive (I have Ubuntu as main OS and use windows only to play Starcraft 2) and installed Windows 7 again. After some updates, again same results. Ive tried a different mouse in case there was some problem with the mouse. Same results.

Ive run the test suggested here http://forums.majorgeeks.com/showthread.php?t=35407 and I attach the logs. I would appreciate help since this is driving me crazy. I have been the whole weekend stuck reinstalling windows.

Not seeing any malware whatsoever, you should post about this in the software forum. :)

I doubt its a software issue since it happens no matter if I install all the updated drivers and then update or I update without installing the drivers. Changing the mouse does not help either. And the worse is that the mouse is fine for like 20-25 seconds, and then starts moving and clicking like crazy. Looks like a virus.

I included the log of the system when it was not showing effects. Now I have included the logs of when the system is not showing effects and the logs of the test with windows loaded in safe mode after the cursor starts going crazy in normal mode.

In this message are attached the logs before.

Nope...still not seeing any malware. This is good news though, we have ruled that out as being the cause ;) Now you can move on to the software forum to further diagnose the issue.

If you are not having any other malware problems, it is time to do our final steps:
    1. We recommend you keep Malwarebytes Anti-Malware for scanning/removal of malware.
    2. If we had you use ComboFix, uninstall ComboFix (This uninstall will only work as written if you installed ComboFix on your Desktop like we requested.)
      • Press and hold the Windows key http://forums.majorgeeks.com/chaslang/images/Windows_Logo_key.gif and then press the letter R on your keyboard. This opens the Run dialog box.
      • Copy and paste the below into the Run box and then click OK. Note the quotes are required
      • "%userprofile%\Desktop\combofix" /uninstall
        • Notes: The space between the combofix" and the /uninstall, it must be there.
        • This will uninstall ComboFix and also reset hidden files and folders settings back to Windows defaults.
    3. Go back to step 4 of the READ ME and renable your Disk Emulation software with Defogger if you had disabled it.
    4. Go to add/remove programs and uninstall HijackThis. If you don't see it or it will not uninstall, don't worry about it. Just move on to the next step.
    5. If running Vista or Win 7, it is time to make sure you have reenabled UAC by double clicking on the C:\MGtools\enableUAC.reg file and allowing it to be added to the registry.
    6. Goto the C:\MGtools folder and find the MGclean.bat file. Double click ( if running Vista, Win7, or Win 8 Right Click and Run As Administrator ) on this file to run this cleanup program that will remove files and folders related to MGtools and some other items from our cleaning procedures.
    7. If we had you download any registry patches like fixme.reg or fixWLK.reg (or any others) and running MGclean.bat did not remove, you can delete these files now.
    8. Any other miscellaneous tools we may have had you install or download can be uninstalled and deleted.
    9. If you are running Win 7, Vista, Windows XP or Windows ME, do the below:
      • Refer to the cleaning procedures pointed to by step 6 of the READ ME
for your Window version and see the instructions to Disable System Restore which will flush your Restore Points.
      • Then reboot and Enable System Restore to create a new clean Restore Point.
    10. After doing the above, you should work thru the below link:

Funnily enough in the software section they recommended me an anti-virus again (it does look like a virus). The recommendation was the Avira antivirus running from a live linux cd. I run it and found no virus, just issued 10 warnings 1 bad header file, 1 bad formated file and 8 compressed files.

I also run Bitdefender and ClamAV from a Ubuntu partition. Bitdefender found nothing, ClamAV found like 50+ threads, but I suspect they are false positives since the others found nothing. Im including the txt file attached just in case.

Im really puzzled about what it could be.

Me too, I hope you get it resolved, and although it may seem like a virus I can pretty safely say it isn't. ;)
