Will mobo's recognize the CPU for what it is? Do you have to buy a special heatsink/fan or do the stock ones fit?

the mb will recognize the cpu if the cpu is supported by the mb. a stock hsf will fit, because they, as well as other hsf are made to fit the mb.

I cant remember where I read it but I remember something about Athlon64-M sitting lower in the mobo, therefore the heatsink didn't seat onto the cpu like it should.

I don't remember seeing any mobo that said it ever supports mobile cpu's. Usually they only say, for example Athlon, AthlonXP, Duron. Or they might say, " Supports Socket A Cpu's".
