Cannot re-install my programs

Hey I'm running Windows 7 and I've encountered a problem. I accidentally uninstalled some of my programs, basically what happened was i installed a program directly into the program files (x86) folder and when i uninstalled that program it took bits and pieces from some of the other folders in the program files folder. So when i go back to add/remove programs in the control panel it shows that all of those programs are still installed but they obviously don't work. So I tried to uninstall them and I got a message saying this program looks like it has already been uninstalled do you want to remove it from the list of programs, something like that. I click yes and it disappears from the add/remove programs window. But when I try install the program again it doesn't let me because my computer still thinks the program is there or something. Basically in autorun i get an option to play or uninstall. The install option has been faded out. Then when i try click uninstall I get told "could not run program".
