Hyperthreading problem

Anybody ever had any problems with hyperthreading?
My system seems to hang on random programs, and only for 10 to 20 secs, and all the time windows XP is fully responsive (this kinda says to me that it is a scheduler problem).

At first I thought it was heat, so i upgraded all of my cooling systems and bought a new case.

No luck.

so i turned HT off theand the problem went away.

But i would like to turn it back on, after all I did pay for it!

Anyway, has anybody had similar problems, and if so have you overcome them?

P4 3.2 w/HT
Thermal Take Polo HSF
Abit IE7
1 gb Kingston RAM dual channel
Sapphire ATI 9600XT w/ 256mb RAM
Antec slk3000b case
w/ 2 Antec 120mm smart cool fans
400 w Power supply
Sound Blaster Audigi LS
1 Barrcuda IDE UATA 80gb drive
1 Caviar IDE UATA 40gb drive
(36GB Raptor as of today)
Sony DL (OEM liteon) DVD+/- r/rw
Liteon dvd rom
Windows XP Pro
fully patched, flashed and updated.

You tried a blank install on a spare partition to eliminate software problems i take it ?
