AAC acutally provideds very good audio quality, better then mp3 by far and about on par with WMA from what I can tell, however, in my experiences to date I have never had an iPod that works well with anything but iTunes. Period. and you can FORGET about using any DRMed WMA files or the like!

Edit: don't quote me on this, but I want to say the current iPods no longer store their music files in mp3 files by default, and that would make moving the files to any other player a real PITA, but I haven't had one for about 4 months (since the new iTunes came out)

You can store your files as MP3 on the ipod. By default, iTunes rips them as AAC. I'm using a Mac, but I don't imagine the Windows version is very different, in that you don't have to convert your MP3 files. If its protected content, it will only work if the files were downloaded via ITMS.

Itunes/ipods have no problem at all with MP3 files. As far as transferring, it is easy to load an ipod. Itunes is superior to all other MP3 player software and there are several alternatives for those with an aversion to Itunes that work just as well. Itunes/ipods don't play WMA files, but itunes will convert them to AAC (MP3 if you change the default setting) for import to the itunes library and the ipod. Converting isn't the best option but as long as the bitrates match and it's done only once, there won't be a noticeable drop in quality.
