I was trying to take the fan off the heat sink to clean it and accidently popped the heat sink off of the cpu.

I've got a syringe of thermal paste. Do I need to clean the cpu or heat sink before reapplying? If yes, is alcohol and a Q-tip sufficient?

Use %70 Isopropyl Alcohol(cheap) with a lint free cloth or microfibre and clean as much gunk off as you can from both surfaces, preferably shiny. Apply the paste as per instructions, most likely a 1/4" line or a tad more. More is not better in this case.
