We've got the pc hardwired to the stereo system from the mini-jack (earphones) on the front of the tower, but the desktop speakers get disabled, even though they're plugged into the mini-jack on the back of the tower.

Can the tower be configg'ed to output both jacks simultaneously?

No, unless you use a Y-Cable to output to the computer speakers.
