I recently had a malware issue, and I tried to flush my System Restore points after I resolved it. Now when I try to access System Restore, I get an error message saying 'System Restore is not able to protect your computer. Please restart your computer, and then run System Restore again.' What could be causing this problem?

Check if System Restore Service is Started and set to Automatic in “services.msc”.
    1. Click Start, Click Run, type services.msc and hit enter.
    2. Scroll down to System Restore Service and right click on it
    3. Click on properties.
    4. Make sure Service Status to be Started and Startup Type to be Automatic.
    5. Click Ok

Also, it helps if you mention what version of Windows you are running.

It is set to automatic, and i am able to change the service status to start. But every time I restart my computer, it is stopped. Now when I try to access it, I get he message 'System Restore Application has encountered a problem and needs to close.' I am running Windows XP Home.
