Question About Windows Repair On Win 7 Cd

I caught a bug which seems to be finally gone now, however it did affect my Microsoft.net framework file and a few others. I need to use windows repair, however when I load it from the CD it searches for windows installations and finds it on my D: drive. I choose the load drivers option and sure enough the dialogue box where I am supposed to pick the installation location manually shows my OS drive as D and my storage as C.

I have two physical drives. C has the operating system and loaded programs, and D I use for storage. I don't want to run into an issue where drive letters get reassigned then I lose all my files on the D storage drive. I can access those files fine now before needing to do windows repair. I just find it weird since C is the default installation for windows, why does the repair tool not see it as the C drive?

Is there a recommended repair tool for windows that doesn't risk any reassignment of drive letters that I can dload online?

I have Win7 Professional SP1 - with a legit activation.

PS... I cant use windows update to try to reset any of my files. when I use Windows Update it say it cannot update because the service is not running. Whatever the bug was (Crustodal, i think?) it messed with my restore points, and ability to use windows repair or update.
