    After running a resitry cleaner prgram I found a huge amount of errors were in the Microsoft Windows folder. Is there a reason that there are so many errors in Windows?

    without seeing the errors or reg keys, I would imagine that the regcleaner you used has found the items that have keys in the registry that are from;

    Old un-installed software
    MS updates temp files
    Temp files
    Old Start menu shortcuts and shortcuts that have been move to new location, thus leaving an old link still in the registry but goes nowhere.
    Deleted files

    and if you have not run a regcleaner before you will have lots of old dead regkeys.. which the next time you run it their will be less, but you will always have some dead/missing/old regkeys due to un/installs ( lots of uninstalled software leave many links behind after uninstall due to poorly written uninstallers ), deleted files, moved files etc.

    To add to Halo's fine advice, it does sound like an original run with the reg cleaner. It would be in your best interest to make sure it is set to create a backup of what it removes, or things will really get interesting.
