I decided to reinstall xp and wipe my hard drive clean. My question is, if I have a second hard drive I use for media and a backup, will the reinstall affect my second hard drive? Will I have to repartition and all that stuff? Can I just unplug the drive and do the reinstall and then plug it back in later?

No reinstall wont effect your storage drive unless you format and reinstall on it by mistake.
When you reinstall windows, windows setup will recognize all drives & partitions, and existing windows installs, you just need to make the rite decision where to install.

To be safe just unplug it (your storage drive) when reinstalling the OS
