I had to do a reload of Xp yesterday. When the reload was completed, there were no programs listed in my "ad/remove programs" folder. None of my programs are missing, they are all there, just none of them appear in the tray, nor do they startup. Is there a way to fix this?

What do you mean by reload?
    1)system restore
    2)repair install
    3)clean install

The first two will damage some programs the last will clear all from the windows drive or partition but not from another. You will have to reinstall those that are missing. The installation process creates the links and registry entries to the main location of the program so that they will appear in start etc. These links have gone with the 'reload' you will need to manually dlete the other bits before reinstallation.

I would say that it was a clean install, although the process asked if I wanted to keep the current file structure. All the files and programs are still there

I think you had better describe the detail of what you did quoting some of the messages that were on the screen. It sounds like you ran some sort of manufacturer's recovery process. What was it called, and how did you start it?
