I Had some issues with Spybot so I decided to remove it and install Super AntiSpyware (no issues with it).

I tried to uninstall spybot and the icon from my desktop is gone but there is still an icon in my toolbar. When I went to CCLeaner to remove it I found out it's in the startup menu and it's called teatimer. I tried to manually remove it from the program files but it won't let me.

    What do I do?

First you don't need to uninstall Spybot, and I recommend that you do not do this. What problems were you having and what version were you using? It may just have been that it was not properly installed or had been corrupted. The Immunization feature is quite useful and the backup scanner is also helpful. As long as you do not allow Teatimer to be installed, Spybot does not use any resources unless you are running a scan.

Re-install Spybot and this time make sure that you elect not to allow Teatimer to be installed. Then after Spybot is installed, follow the below instructions just to make sure Teatimer is not enabled.

But Spybot kept popping up windows of things I didn't know anything about asking me to allow or deny the change and I never knew what to do.
I allowed some and denied some, then I found my computer after loading windows would have 2 windows with a command prompt. So, I let spybot recover what it had done then uninstalled it and installed the other one.

So is Spybot the best? What do I do when all those windows pop up asking me about changes?

That's because you installed Teatimer which will stated that you should not use and those popups are for your protection. You need to know what you are running on your PC.

Spybot??? I assume you mean antispyware program. There is no clear cut best and the decision also has to be based on whether you are going to pay for a program or if you are only going to use free tools.

If you don't use Teatimer you will not have this issue with Teatimer but you will have it with any other protection software that you run anyway including a firewall. As stated above, you need to be responsible and knowledgeable about what you are running on your PC. Security starts and ends with you.
