repairing damage done by whale virus?

    i had the whale virus, my antivirus program picked it up and deleted it, however i cant seem to fix the damage it did to my file system. i run chkdsk, it picks up errors, so i set chkdsk/f to run on startup, it does, says it does everything successfully, then when it finishes booting up into xp i run cmd chkdsk again and see the errors are still there...anyone know anyway i can fix this?
