System running slow

First things first: I'm posting in this section because it seems that all the "slow PC" posts in the malware forum have been redirected here, so I'm gonna try that.

About 6 months ago, my poor laptop had the FBI Moneypak randomware. Thanks to a couple people here, it was fixed and my computer was running clean. I've been really paranoid about the website I go on since then, but lately my PC has been running very strangely. I'm running Windows 7 and mostly use Google Chrome (IE9 is my other option). The drive I use says it has 505GB free, if that helps.

For the most part, the internet is the big issue:
After my randomware issue, I downloaded Comodo to try it out, but didn't like it and ended up uninstalling. Lately, I'll try to go to different websites and I'll get a Comodo pop-up with the "this website is dangerous" warning. I've had this problem with vBulletin sites and Freewebs (I have a site on there) and even Facebook on an occasion or two. Usually I'm able to access these sites for the first 20 minutes that my computer is on, then I either get the Comodo warning or it fails to load entirely. On top of that, at least once a day, I get a shockwave crash, which can be extremely irritating when I'm trying to use it, hah. When I'm on Google, 99% of the time, it's showing up as an unsecure website, which I've never seen before.

Other than internet-specific issues, my computer will freeze up rather easily. I have a fingerprint scanner using SimplePass that keeps crashing. It won't let me log into my computer or log into websites. Due to a keylogger on a really really old computer, I'm very nervous about physically typing in my passwords so I use SimplePass a lot. It is currently up to date. Little things like my Sticky Notes or Notepad will randomly decide not to load and my Office applications (word and excel to be specific) have been loading very slowly.

For the most part, my boot & shut down has been pretty normal. Every once in a while (we'll say, once a week), they're disgustingly slow. I had a shut down that took almost 45 minutes, without updates. This computer was purchased in June of 2011, so it isn't just old slow.

I'm not sure what other info you all would need. These problems started about a month ago. I have this feeling that I need to post in the malware section, but we'll try this. Anything that will help my computer run better would be great.

Update: I'm getting pretty pissed -.- My husband borrowed my laptop to look at porn again (seriously annoying) and now my browsers (both IE & Chrome) keep crashing every 15 minutes or so. Should I look into a malware or virus problem or is there something else I can do?

I would head to the Malware Forum, as soon as possible.
