Unknown virus or malware???

Hey, I have encounter a problem lately and can anyone lend a hand to help? When ever I have the PC started, the screen will flip a couple of dark window and closed it down before I can read it or have a good look at it. Then the problem starts, I run through spybot search and destroy and it does not detect any problem but whenever I turn on other virus detector, it will shut down the window completely. I mean the windows that runs spyware check or malware checks?
