Welcome to Majorgeeks. Someone here should be able to fix your major issue.!

Even thought the title says winxp manager, I will assume you are running xp.

Have you tried running System Restore to a point just before you ran this program?

Did you make a backup before you let the program delete entries?
    Have you tried System Restore?
    Have you contacted the company?

Was there an option in the program itself to create a backup that you can now 'restore'?
    If so....try it.
    If not......oh man.

This is a long shot....but cross your fingers.
    Through Windows Explorer>C: >Program files
See if the WinXP Manager folder is (Hopefully) still there.
If so, see if the backup is in that folder.

All I can think of at this point is to d/l and install WinXP Manager again .....maybe what you need to use the backup will be part of it and you can restore those entries
Otherwise, someone with more knowledge of the registry will have to help you as I am not qualified.
    Hang in there!
