Best duplicate file finder?

I have installed Easy Duplicate finder and Fast Duplicate File Finder and ran them both with different amounts of duplicate files for each program. 850 dupes and 720 dupes respectively. When I deleted duplicates in EDF to the recycle bin the Mozilla Firefox shortcut icon on my desktop disappeared inton the Recycle Bin. This left me wondering how many others may be needed for other applications to run. I am a intermediate user and would not like to get myself into trouble by deleting necessary files. Any way of find which files I can delete for sure? I ran a system restore point before I ran these programs just in case. Was I right in doing that? Any help would be appreciated.

Yes you did right by creating a system restore backup, may not help you in all cases of deleting files but will for most.

To be perfectly honest while I like a clean PC, you will find that many applications are over aggressive and as you found out delete things you do need as they find duplicates but dont know what one is needed.

I tend to just use CCLeaner and its cleaner, then the built in one in Windows (Disk Cleanup) but if I ever have cause to use a duplicate finder then I have only deleted files with extentions of .log, .tmp which I narrow down with this app http://majorgeeks.com/Duplicate_Cleaner_d5464.html but I manually check each one if doing a check on if I have saved exact same files in multiple locations.
