Cleaning up what's left

So, it has been a solid year or so since I’ve really done something serious about virus/spy ware etc.
so you can imagine that I’m having a very independent computer now.

The reason that I’m not just reinstalling my system is that,
I don’t have a second hard drive to put all my important files, pictures etc.


So what I’m asking for is if there’s any who are willing to guide me through a complete cleaning
of my computer, and I’m completely willing to stick to it as long as it takes.
Any help is appreciated.
