command prompt wont go away

I'm clue less as to why my command prompt keeps coming up.Heres a list of programs I had installed by my repair guy when my mother board went out.
CCleaner
windows clean up
FProt
Spybot Spy Killer
AD Aware SE
Spyware Blaster
I've had my pc up and running for about 2 weeks,and "lime wire" has been deleted and causing problems still.I think maby this may be the problem.I've ran every thing I have and "no good".System restore didn't work either.Any ideas?
Sorry so long but,you need to know what I have so there won't be any conflict.

When exactly? On boot up? Randomly? More clues please.

 

on boot up,this started yesterday, then this morning everything is as it should be.I don't want to ignore this issue as just because I don't see it doesn't mean it has repaired its self.

Trouble is with PC's that a cold boot can sometimes cure a problem with it never reappearing. I'm sure virtually every one here could give an example of a weird problem occurring that on shutting down, a good nights sleep my both the PC and the owner and everything "fixes" itself. It was probably a driver that for some reason the PC was having trouble with. If it continues happening then just shout!
