   I'm working through the "read and run me first" steps(not this machine). Should I disable system restore after step five is complete. Couldn't the malware reinstall when I try to restart in "safe mode with networking" in step 6?

   No! Read step 1 again. Only after all malware problems have been fixed.
   
   No system restore does not work like that. Booting in safe mode does not mean your system is going to try restore applications from a restore point. Running System Restore is how things restore.
