Ok, I have one 40GB HDD, with only one partition which I am using temporary. I use this as a backup Hard drive.
My other HDD which is 120GB (but reads as 111GB) has 2 partitions, C:/ for the OS, and F:/ which has other stuff, music movies, etc.

My 120GB HDD C:/ is corrupt. the OS has a virus on it. what I want 2 do is clone my OS which I am using on my 40GB harddrive, onto the 120GB HDD C;/, because I dont want 2 use Windows right from the start. So, i want 2 clone it.

I want 2 keep my F:/ partition exaact same. I dont want 2 loose any info on that.

I am a newbie at this sort of stuff. how do I go about cloning it?

If the OS is corrupt, cloning it with software such as Ghost, will just keep the corruption in the cloned version.

If you can't clean /correct this drive. Slave it to another bootable drive and pull your data off to it or some other media. Virus scan this stuff.

Or do I completely misunderstand your question?
