Long Pause at Startup

This is a Toshiba Tecra laptop that was severely infected with, among others SpyAxe and Brave Sentry. I believe all infections have been cleaned using AdAware and Spybot, AVG AntiSpyware, Webroot, and Smitfraudfix. The one issue I'm left with is that when the computer boots up, it hangs for a couple minutes on the desktop background, no start menu or icons. During this time, I can access Task Manager, which shows 0% cpu usage. After a few minutes, the computer boots normally. Turning off everything in msconfig startup makes no difference, it still hangs. It does not however hang in Safe Mode. I suspect the problem is a Windows Task or Service that has become corrupted by the infection, but haven't as of yet discovered the answer. There was much corruption resulting from the infections which I corrected by registry editing. Any suggestions?
    Thanks.

    Welcome to Majorgeeks!

Could well be something malware related still on your PC, so to best rule this out before heading into the Software/OS as the culprit, I would run the below and get an all clear from our malware experts.

Please follow the instructions in the below link and attach the requested logs when you finish these instructions.

I followed the instructions as requested. I've attached the logs, except for the AVG log. When the AVG scan finished and I went to save the log, it said that there were no reports available. After Spybot ran (this is about the 3rd time I've ran SpyBot for this problem), I rebooted and the problem appears to be corrected! No more pause at startup! I'm concerned though that everytime Spybot runs it finds Smitfraud-C. It says that if fixes it but, as I said, the next time it runs it finds Smitfraud again. Webroot and Trendmicro Housecall also find it, and said that they fixed it. I've also ran Smitfraudfix twice. AVG antivirus did not find it. So I guess I'm a bit concerned that this computer has not been completely cleaned, even though the long pause at startup appears to have been resolved.
    Thank you.

Please use add/remove programs to uninstall:
Java 2 Runtime Environment, SE v1.4.2_03

    Reboot and install:
    Java Runtime 6

Please disable all anti-virus and anti-spyware programs while we do the following:

Now Copy the bold text below to notepad. Save it as fixME.reg to your desktop. Be sure the "Save as" type is set to "all files" Once you have saved it double click it and allow it to merge with the registry.
Now download The Avenger by Swandog469, and save it to your Desktop.

    * Extract avenger.exe from the Zip file and save it to your desktop
    * Run avenger.exe by double-clicking on it.
    * Check the 'Input script manually' box.
    * Click on the magnifying glass icon.
    * Copy everything in the Quote box below, and paste it in the box that opens:

    * Now click the 'Done' button.
    * Click on the traffic light icon and OK the prompt.
    * You will be prompted to restart, OK the prompt and your PC should reboot, if not, reboot it yourself.
    * A log file from Avenger will be produced at C:\avenger.txt

Now run the C:\MGtools\GetLogs.bat file by double clicking on it. Then attach the new C:\MGlogs.zip file that will be created by running this and also attach the log from Avenger.

Be sure to tell us how things are running.

    Tim:
I updated Java, no problem. Tried to merge the fixME.reg and get an error:
The application failed to initialize properly (0xc0000005). Thought that maybe regedit got corrupted, copied it from another computer but same result. Goint to try an sfc /scannow.

We can remove it another way:

    * Run avenger.exe by double-clicking on it.

I'll give it a try but I guess I'm more concerned right now about not being to run regedit. Any ideas?

Go to start / run / type "regedit" without quotes ...does the window open?

Did you follow the instructions to save as "all files"?

    Tim:
sfc /scannow restored my ability to open regedit. Must be more corruption from the infection?
Ran everything as per your instructions. Files attached. Note that a few files were not found by Avenger.
Thanks so much for your help.

    Tim:
Things seem to be running ok, I found that the pause at startup was also partially due to a corrupted wireless adapter driver. But I had that problem again this morning when I tried to install the new driver for the adapter I got the same regedit error: The application failed to initialize properly (0xc0000005). I had to run sfc /scannow again, so it appears there is still some corruption somewhere in the system, but other than that things are running great.
I was just wondering if you have any tutorials or instructions for running some the advanced cleaning tools? For instance when running avenger, how did you determine which files/registry keys to delete? I'm a part time computer service tech and would like to become more knowledgeable in some of these areas.
    Thanks again.

    You could look at this:
    http://www.malwareremoval.com/forum/viewtopic.php?t=233

But as things change and new threats arise ..it is from the doing mostly.

You may wish to post in the drivers forum ...(and try rolling back the driver or checking the website of your machine for updated drivers).

    Your logs look clean.

If you are not having any other malware problems, it is time to do our final steps:

    1. If we used Pocket Killbox during your cleanup, do the below
    * Run Pocket Killbox and select File, Cleanup, Delete All Backups
    2. If we used ComboFix, you can delete the ComboFix.exe file, C:\ComboFix folder, C:\QooBox folder, C:\WINDOWS\nircmd.exe, C:\combofix.txt and C:\ComboFix-quarantined-files.txt logs that was created.
    3. If we user SDFix you can delete all the SDFix related files and folders from your Desktop or whereever you installed it.
    4. If we used SmitFraudFix, you can delete all files and folders related to it now including the c:\rapport.txt log.
    5. If we used VundoFix, you can delete the VundoFix.exe file and the C:\VundoFix Backups folder and C:\vundofix.txt log that was created.
    6. If we had your run FixWareOut, you can delete the Fixwareout.exe file and the C:\fixwareout folder.
    7. If we had you run Avenger, you can delete all files related to Avenger now.
    8. If we had you download any registry patches like fixme.reg or fixWLK.reg (or any others), you can delete these files now.
    9. You can delete the C:\MGtools folder and the C:\MGtools.exe file. You can also delete the C:\MGlogs.zip
    10. If you are running Windows XP or Windows ME, do the below:
    * Refer to the cleaning steps in the READ ME for your Window version and see the steps to Disable System Restore which will flush your Restore Points.
    * Then reboot and Enable System Restore to create a new clean Restore Point.
    11. After doing the above, you should work thru the below link:
