Recently one of my clients has told me that they think the spyware program has deleted important files from there server hard drive. Is it possible for this to occur? Has anyone ever seen this?

Normally not! But if the files had become infected, it may have been the only way to removed the problem. There are cases where scanning programs falsely detect malware too. This is known as false positives. Many spyware cleaning programs give you the choice of quarantining problems rather than just straight deleting. That way incorrect deletions can be recovered from.
