Is there any problem with running a vertical tower on its side? I'm wanting to do this so I can take off the side panel and let heat radiate off the maximum possible area of my components. Running them vertically seemed very inefficient especially for my video card which had its fan and heatsink on the underside of the main card when the tower was vertical.

Yes its possible, but often times leaving the side of the case actually hurts your airflow as it ruins the planed airflow designed by the manufactor by introducing extra air from the whole side, prevents streams or paths from forming properly. But give it a shot, it may work for you.

I was mainly worrying about doing damage to my hard or cd drive since I wasn't sure if they were designed to operate sideways.

nah, it wont hurt anything. but like coleman said, most were designed to have cold air come in the front and the hot air exhausted out the top of the back

It does seem like the load times from my hardrive are faster when I run the pc standing up... anyways, it doesn't look like there any significant difference in temperature between running it upways or sideways.
