I have 2 system partitions installed (5 partitions in total)
One I have windows sp sp2 and one with windows 7
I mostly use windows xp sp2 partition.
Is there a chance when I scan from the second system(windows 7) with AVG that the program finds something that doesn't show when I scan with AVG in the first partition(windows xp sp2)?

Potentially yes if you have malware that only becomes active when you boot Windows XP and that could be masking itself via rootkit like behavior.

Note, there is also the chance of false detection too since the scanner may misinterpret system type filenames that appear in locations that are not part of the current OS being booted.

And if this is one physical hard disk, there is also the chance for an infection that affects both OS's and may go undetected unless special scans are run. For example, a Master Boot Record infection.
