Thumb Drive Folders Changed to .exe

This being a problem specific to my thumb drive, I´m wondering whether there is a different protocol than the typical Windows XP Cleaning Procedure http://forums.majorgeeks.com/showthread.php?t=139313. The specs of the drive are, loosely, as follows:

Lexar™ JumpDrive® TwistTurn USB Flash Drive, 64GB
6.87gb of 59.7gb free
PortableApps.com Platform running:

The drive has been used on Mac and Windows systems. The current issue is that all folders other than those used by the PortableApps.com Platform have been appended with .exe, including the normally hidden .TemporaryItems and .Trashes folders, effectively rendered as executables as opposed to standalone folders.

Internet searches have shown that the problem has occurred for some users, but neither a comprehensive solution nor a detailed description of the cause of the problem seems to exist. Attempts to update ClamWin were initially unsuccessful, as it appears as though the update server is not reachable from certain countries (I am in Ecuador, currently). ClamWin was manually updated via internet proxy and is currently scanning the drive for issues. USB Disk Security finds no threats.
