trojan removal? did I do a bad thing

My credit card company called about suspicious activity on my account so I assume I have a virus. I have preformed all the steps listed in the "read me before asking for support" area. After running the Ravantivirus scan I found the trojans but they were not deleted by Rav. I manually used dos to delete the offending files, is that the right way to do it or have i just made it harder to find and remove the problem?
If you need to know the location of the files I will provide them.

I have updated all downloaded tools before use.
I had to run most in normal mode as the would not run otherwise

 

thanks for the help my comp seems to be back to normal, having this happen has awakened an interest in how to solve these problems. Any good resorces that you could guide me twords?
