Unable To Delete Empty Folders And Subfolders In Ie 11

Hi guys,
As stated in the title I am trying to get rid of some empty IE folders. The error message is saying "Could not find this item" - no longer located in C:\Users (etc etc) - Verify the items location and try again.

I am using Windows 8.1

Have tried running cmd as admin, used rmdir and del after locating the offending folders. Some were removed but some stubborn ones remain.

I have also tried creating a new folder and dropping them in there plus renaming figuring if I renamed them I would just leave them in IE and use them for other links I might save. Some I am unable to rename. Windows unspecified error code comes up.

Any suggestions?

Finally got rid of them all. I tried Safe Mode but to no avail. Went back in and used Command Prompt and tried rmdir again. I must have been entering something wrong the other times I tried. This time I was able to remove all the troublesome sub folders and main folders.
Thanks for your suggestion David. It's been awhile since I have had to boot up in Safe Mode, so it was worth the refresher.
