   have an Emachines ET1161 rebuilt with an MSI motherboard (MS-7312), Vista 64
   video playback is choppy... video cant keep up with audio... all video (DVD, youtube, video files)
   
   any ideas?

   I have to agree with pwillner and is this a driver issue and do you have latest drivers installed?
   
   It could also be apps you have installed that running they are causing slow video playback... so boot to safe mode F8 and see if video is better or worse?
